If we're talking in terms of fighting, ninjas do have the advantage of stealth in being able to attempt preemptive strikes against their opponents, as well as usually having the advantage of being faster than their opponent and able to slip back into the shadows for an escape. However, ninjas usually rely solely on their own strength or sharp-tasting weaponry like say, knives, shuriken, or even swords. Pirates on the other hand usually don't limit themselves to just swords, they will also resort to other styles of fighting too, like guns, explosives, or the cannons they use for their ships, and are considered to have quite a ruthless taste when it comes to getting what they want. It's part of why they had such a legacy of being feared on the seas, and even on land for some people...
